They way it is working it will pickup all files in sub-directories but I want it to ignore the sub-directories and just pickup the file in main directory,

I have not worked directly with Sage but we use to send to a Sage EMR though Emdeon and I believe Emdeon used cloverleaf to sent to sage.

I used to have a similar issue with SCC lab I put an alert in that would restart or you could write a script Kron or .bat and schedule to run at a certain time.
