Cloverleaf and Sub Version

I’m trying to use SubVersion with Cloverleaf and have encountered a problem SubVersion adds a .svn folder to each folder to keep track of things
This seems to cause the Cloverleaf XLT GUI to blowup because of the .svn folder in a segment directory that the xlt uses
Does anyone have any work arounds ?
Has anyone successfully used subversion with Cloverleaf ?
