BOX for specific routes

When using the BOX utility I have noticed it seems great when deploying a totally new set of interfaces, however, if you have an existing source and are adding a route, it does not seem to transfer them over cleanly. I can get the new thread and all files from the route but it seems if I copy the source thread I either have to select to overwrite all existing data, which worries me if there was another change in test I was not ready to move yet, or I have to merge data which seems to duplicate existing routes.

Another concern I have is that with basic security turned on we now also have version control but the version numbers between test and prod may not match depending on how people check things out and back in.

Does anyone have suggestions on how to more effectively use the BOX utility as we make updates to interfaces or add new destinations from existing sources?
