Did you ever figure it out?  

We put 5.3 in our test environment and noticed that the advanced schedule threads pick up files on startup (surprise) in addition to their scheduled times.  Maybe your files are getting processed when you aren’t expecting?

Otherwise I’d suspect engine specific paths are the culprit.
