      Does anyone know an easy way to pull a file from FTP site without pulling all files from sub-directories?

          I think that’s how the fileset-ftp protocol normally works.

            They way it is working it will pickup all files in sub-directories but I want it to ignore the sub-directories and just pickup the file in main directory,

              Check dirparse UPoC. It could be you receive the entire path along with the file names so you could use Tcl to remove files in sub-directories so cloverleaf will only pick up the main directory.
